چکیده

The statistical mechanics of heteropolymer structure formation is studied in the context of RNA secondary structures. A designed RNA sequence biased energetically towards a particular native structure (a hairpin) is used to study the transition between the native and molten phase of the RNA as a function of temperature. The transition is driven by a competition between the energy gained from the polymer’s overlap with the native structure and the entropic gain of forming random contacts. A simplified Gō-like model is proposed and solved exactly. The predicted critical behavior is verified via exact numerical enumeration of a large ensemble of similarly designed sequences.

Relation Between RNA Sequences, Structures, and Shapes via Variation Networks

Background: RNA plays key role in many aspects of biological processes and its tertiary structure is critical for its biological function. RNA secondary structure represents various significant portions of RNA tertiary structure. Since the biological function of RNA is concluded indirectly from its primary structure, it would be important to analyze the relations between the RNA sequences and t...

RNA folding in the presence of counterions.

We present a general thermodynamic picture of the folding of RNA-like heteropolymer based on the basic physical principles. The Hamiltonian of the model includes all characteristic interactions explicitly. A particular attention is paid to the electrostatic interactions whose role in the RNA folding is known to be crucial. In this paper we study RNA folding with the full Hamiltonian and describ...

Model for folding and aggregation in RNA secondary structures.

We study the statistical mechanics of RNA secondary structures designed to have an attraction between two different types of structures as a model system for heteropolymer aggregation. The competition between the branching entropy of the secondary structure and the energy gained by pairing drives the RNA to undergo a "temperature independent" second order phase transition from a molten to an ag...

An Algorithm for RNA Pseudoknots

An RNA molecule is a heteropolymer, consisting of four types of nucleotides—uracil (U), adenine (A), guanine (G) and cytosine (C)—which are linked into a chain by phosphate bonds. The nucleotides then form saturating hydrogen bonds with one another, with A bonding to U and C bonding to G. These bonds cause the RNA to fold up into a stable, three dimensional structure. The structure is further s...

The Lässig-Wiese (LW) field theory for the freezing transition of random RNA secondary structures is generalized to the situation of an external force. We find a second-order phase transition at a critical applied force f = fc. For f < fc forces are irrelevant. For f > fc, the extension L as a function of pulling force f scales as L(f) ∼ (f − fc) 1/γ−1. The exponent γ is calculated in an ǫ-expa...
